What should I put in for bio filtration? I'm planning on putting some filter floss that's been cooking for ~18 hours in the main tank tomorrow morning. Should I add some LR rubble?

Second question, he would normally sleep in the rocks, I was hoping he would sleep in the pipes but he doesn't seem interested. He's just kind of laying on the heater from time to time... I don't think it's sickness as he looks fine most of the time, I think he just wants to go to sleep. Is there a good option here? For wrasses that sleep in the sand I used to put a little tupaware of sand in. Is there a parallel things for the rockwork sleepers?
I would not add rubble. 'cooking' floss for 18 hours is not likely to be too helpful. Usually a sponge filter with added bacteria would be my choice. Some of those bacteria, though, may be affected by the antibiotic. Thus, you may need (if its a problem - ammonia) - to do water changes more frequently.

yeah best I have then is a little rubber pot holder that's been damping the return pump which has been in there for forever.... but I doubt it's housing too much bacteria. If I do water changes do I just replenish the new water to the target day 1 concentration?

You want to replace the water with whatever concentrations that were in it before. i.e. the copper and kanaplex.

18 hours is not long enough for bacteria to colonize new substrate, it takes weeks/months. The reason why is that when you put new substrate into an existing tank, there is already a full population of nitrifiers living on the existing surfaces, so they don't as readily colonize newly added surfaces, and when they do, it is in low numbers. I prefer to keep a sponge filter running in a tank sump for this sort of use. Rubble rock that has been in the tank a long time also works, but can absorb copper medications.

Your PVC could be bundled together to make more "caves". I do this by stringing nylon cord through each piece and tying them together.

He ended up sleeping in one of the bisected tubes so I guess it's ok. I'll plan to do a 2/3 water change tomorrow (2 gallons, 1 scoop of neomycin). He ate fine this morning and overall still looks healthy.

Ok so it looks way way better today. I'll keep the treatment going but this looks very promising.

Also I realize the pictures are a little dark. Will try to use my flash in the future... I blacked out the window behind him to avoid degrading the drug.

The water has gotten kind of cloudy. I'm not sure why seeing as how it should be loaded with antibiotics but it makes me nervous that they are the wrong concentration of something.

I have not been. However I've done 50% water changes each day so far and I've been pretty careful about him eating everything that goes in the tank. I'll double check it tonight.

I also still have some filter floss cooking in my display, it's been there 5 or 6 days at this point. Not sure if it's worth bringing over at some point.

Personally, I always wait at least 14 days after the symptom goes away before moving a fish back. You don't want a relapse. the only time I consider moving sooner is if the isolation tank is not stable (high ammonia, tank too small, etc.)
