I cut the small piece of the protruding plastic (in the back chamber) on my Flex 15, in order to fit my protein skimmer.

small pieces of plastic got into the water column, I tried my best to get them out of the water with a fine net but could this cause damage to any fish or corals in the long run?

If the plastic is ment to handle saltwater, then I wouldn’t worry about it. Metal products that can produce rust are more of a concern than plastic.
